RTFM VMWare question

you need to be careful when using a native parition. You may have issues
booting the native Win98 partition once you have booted it in vmware. 

At work i booted win2k from an existing partition, and recently my install got
hosed from accedentially booting into win2k nativily. Now i can't run it
natively, or through vmware.

if you know you'll be doing minimal tasks with Win98 it may be best to make a
new Win98 install in vmware. That'd be my advice. I used to have had VC++ running 
in vmware with no problems.
